When I attempt to resize bags or boxes I end up with weird cuts and nothing seems to match up doing assembly. If I use the fit to page option on either a 12 X 12 mat or a 12 X 24 mat will I get the largest size bag or box (that will line up) for that particular bag or box using that particular size bag or box?

Yes. Just make sure you "fit to page" the biggest componenet first, pay attention to the size, and use that for the rest. hth
