I have purchased some digital cartridges and these work well via the CCR. I am interested in linking my existing cartridges to the CCR, and wondered if this will affect the cartridges in any way?

If your carts have been linked to a Gypsy you won't be able to link them to CCR. Otherwise, you should be good to go. I've heard that if you link to CCR first, you can then later link to a Gypsy via Cricut Sync, but not vice versa.
I'm not aware of anything happening to your CCR linked carts...other than easier to use since you won't have to load them into your machine.
But I think you should make sure everything is updated first - like the latest version of CCR and updated machines. Not sure why, it just seems like something that you should do.
Maybe hold off until one of the Cricut Professionals gives some input.

Crafty Copper, It is perfectly safe to link cartridges to the Craft Room! It will link them directly to your account, and you can use them stand alone in your machines also. Please let me know if you have any specific questions you would like me to answer! -Cricut Gena
